You could since z scale is smaller, but you'll want to be aware that if you're moving the boxes regularly, it's best to have a snugger fit so the box doesn't cause too much movement. With more movement, the better chances that your trains could break, so please just consider that. The n scale train storage case is designed for N scale, so using it for Z scale might require additional padding.
